Generally speaking, gamepads (controllers) and arcade sticks are more comfortable for stuff like 2D platformers (like Mario and Sonic) and fighting games. Or really anything that is "2D action". Some 2D is still better with a mouse and keyboard though, like point and click adventures and real time strategy games, or anything where a quick accurate cursor is preferable or necessary. I think the typical "shoot 'em up" game design is better with mouse and keyboard, too.
Mouse and keyboard, once you are properly use to it, is far superior for things like first person shooters, or really anything where you are in a 3D environment. Using your wrist/arm with a mouse to look or move around offers far better control and accuracy compared to using your thumb with an analogue stick. And that is NOT an opinion. That is the human body.
You know you can use a gamepad (controller) on your computer for most PC games and emulators and stuff, right? I use an official Xbox360 controller. Official PS3 controllers work too. Just got to download the driver.
