the 64 controller is hard to map for, and i usually have a few different profiles that i have to switch between. the right stick can serve as the c-buttons, and the back right rt can serve as 'z'. 'x' for 'b' and 'a' for 'a'. left stick for analog, and d-pad as d-pad (can be reversed if you wish to keep the n64 placement at the cost of the different type of button)
some games like mortal kombat trilogy have special ones. they have run and block on the top and as the middle set of c-buttons so i just use 'y' for c-up, and 'b' for c-right. i ignore the inner c-buttons and just use 'l' and 'r' for run and block. this keeps the 4 face buttons as punches and kicks.
hope this helps a little bit.
